- The instrument in the Westerkerk is very old. The case dates from 1549 and was almost certainly made by Adriaen Schalcken for an organ by Hendrik Niehoff. It had three keyboards and attached pedal, but nothing is known about this old organ. Because a stronger sound was needed to accompany the congregational singing, father and son Roelof and Johannes Duytschot built a new organ in the old case from March 1679, which was completed in 1683. They did use a lot of the existing pipework by Hendrick Niehoff according to later observers. The instrument was overhauled in 1741 by Christiaan Müller. The Van Dam brothers restored it again in the years 1837/1838, at the expense of the widow A. de Vries. In 1888 they replaced the bellows with new ones. Organist R.G. Crévecoeur advised not to restore the organ, but to replace it.
- In 1896, the interior of the organ, with all its historical pipes, was removed, and a new organ was built in the old case by Daniël Steenkuyl. He later worked together with Arie Recourt under the name 'Steenkuyl en Recourt'. It became a vacuum pneumatic instrument with two keyboards and free pedal. The keyboard was slid into the back work, which remained empty. The organist sat facing the church space. It was put into use on Wednesday 3 May 1899.
- In the year 1955, the Flentrop company made some changes to the disposition. The Cornet on the Hoofdwerk was replaced by a Sexquialter, the Salicionaal on the Bovenwerk by a Principal 4', the Vox Célèste by a Flute 2', and an Octave 4' was placed on the Pedal in stead of the Cello 8'. The Salicet 4' of the Bovenwerk was moved up to a Quint 2 2/3'.
- From 1986 to 1990, organ builder Jan Bruijn maintained the Steenkuyl organ. He and a few volunteers, including organist Henk Nauta, made three new mechanical keyboards for the operation of the Rugwerk and a new wind chest for nine registers in the Rugwerk case. The front pipes by Duytschot were reconnected for the Prestant 8'. Bruijn also changed a few registers in the Hoofdwerk and Bovenwerk.
- In March 2004 it was announced that the original Niehoff interior would be reconstructed, but due to various problems this did not happen. Nothing of Niehoff had been preserved here. The interior, together with the bellows and keyboards, had already been removed from the cases by Flentrop in 2003. The intention was that the organ would be put back into use in 2011. Due to the relocation of constructions that Steenkuyl had removed, relocation of the Steenkuyl organ was no longer possible. A new organ therefore had to be built, for which the late Jan Jongepier had made a plan. A new organ was to be built on the site of the former choir organ using the Steenkuyl pipework, which was kept elsewhere in the church. This plan is no longer an option. The Steenkuyl material was taken to the organ museum in Elburg and will be used in the construction of an organ for the Reformed Church "De Poort" in Urk by Ide Boogaard in 2024. Henk Verhoef is the advisor there.
- In the Westerkerk, Flentrop was the first to completely restore the organ case by Adriaen Schalcken, including the 111 front pipes by Duytschot that were installed in 1681. This restoration was completed in February 2011.
- In 2018, a request was made to three organ builders to make a design for a new mechanical organ in the cases; based on the Duytschot pipes. The plan by Verschueren Orgelbouw was chosen. The first phase of construction was carried out in 2021. In the autumn, the 'Bovenwerk' was put into use by Ton Koopman. A large part of the mechanism was also completed at that time, as well as the complete console and the new bellows.
- The 'Hoofdwerk' and 'Pedaal' were put into use on 9 June 2024. Theo Jellema was the advisor. He provided the inauguration concert on the 475th anniversary of the organ case from 1549. It is expected that the Rugpositief will be completed in 2026.
